Naruto Uzumaki is one of the most recognizable shonen anime characters, known for his incredible strength and undying determination. As Kurama's former jinchuriki and Asura Otsutsuki's reincarnation, Narutos titular protagonist dramatically evolved from a mischievous outcast to one of the greatest protectors of the ninja world.
By the end of the series, Naruto seems almost unbeatable. However, despite his godlike abilities and impressive feats, several final villains in the anime have the skills and characteristics to challenge or even defeat Naruto in battle. Given the chance, these powerful final anime villains would prove that Naruto isn't completely invincible.

NEO Acacia's appetite energy would be too much for Naruto to handle
Toriko
The power scales in Toriko is one of the most absurd in shonen anime, so it's no surprise that the series' final villain, Acacia, is far superior to Naruto in almost every way, especially after teaming up with his appetite demon from an unknown universe, NEO.
Acacia can quickly enlarge her hand to the size of a planet, capable of grabbing and crushing Earth. He can even convert his pure appetite energy into meteor-like maws that he can rain down on his enemies. That's not all, as Acacia often overpowers god-level fighters who can perform at planet level.

Father's final form would render Naruto's Jutsu useless
Fullmetal Alchemist: Brotherhood
Father, otherwise known as the Dwarf in the Flask, is one of the most underrated final villains in shonen anime. After absorbing what he calls “God”, the power level of Father's final form climbed to insane heights, having gained the ability to defy natural order, or in simple terms, do whatever he wants. From creating a miniature sun to manipulating matter, the weather, the elements and more, Father's alchemy knows no bounds.
In his peak form, Father could overpower Naruto without lifting a finger. The shinobi's chakra-based attacks wouldn't work on Fader either, as the man himself can instantly transform them into Philosopher's Stones. While Naruto remains physically stronger than father, the latter's hax abilities more than make up for the gap in raw power.
Who is that character?

God's cosmic abilities are beyond Naruto's level
One Punch Man
One Punch Man features an all-powerful being who shows his terrifying power through the immense strength he gives his avatars, such as Garou, Orochi, Psykos, and Empty Void. These overpowered characters have more than enough strength to surpass Naruto, with the Garou alone able to manipulate cosmic energy and threaten the entire planet with just a borrowed fraction of God's full power.
In addition to giving power, God has the ability to impose rules on the laws of reality. This higher entity can even bypass the limitations of energy, size, and distance, to name a few, in addition to its ability to move between dimensions.

Yhwach's Almighty gives him a guaranteed win against Naruto
Whiten
In the world of WhitenYhwach is an overpowered villain built for chaos and destruction. He wields a blasted ability called Omnipotent, which basically lets him see the future. This ability would be greatly upgraded after Yhwach absorbed the Soul King, allowing him to alter or rewrite the future to his liking.
With an opponent like Yhwach, Naruto would constantly be fighting an uphill battle. Even Naruto's strongest attacks would be anticipated by Yhwach, and at worst use them against him.

Antares' catastrophic power leaves Naruto outmatched
Solo Leveling
Antares, Solo Leveling's Monarch of Destruction, is yet another higher being whose overwhelming power is more than enough to defeat Naruto. He is the embodiment of destruction itself, capable of standing up to the rulers, his fellow monarchs, and the Itarim gods themselves.
As shown in Solo Leveling manhwa, Antares was the only monarch who could fight on the same ground as a fully awakened Sung Jinwoo. More impressive is Solo Leveling the sequel reveals that even a fraction of Antares' power is enough to wipe out an entire universe and defy a timeline reset!

The Anti-Spiral surpasses Naruto in every category
Tengen Toppa Gurren Lagann
Undeniably Anti-Spiral in Tengen Toppa Gurren Lagann surpassing Naruto in terms of power level. With his ability to warp reality in many ways and weaponize multiple galaxies as regular firearms, it cannot be denied that the Anti-Spiral was able to defeat Naruto comfortably.
Additionally, the Anti-Spiral's virtually limitless Anti-Spiral Power would easily outlast Naruto's chakra reserves in a prolonged battle, provided the Anti-Spiral did not use his other god-level abilities, such as Time Manipulation, Existence Erasure, and even Power Mimicry.

Kid Buu is a terrible matchup for Naruto
Dragon Ball
Dragon Ball's Kid Buu is not an easy opponent to deal with. He is extremely unpredictable, not to mention overwhelmingly powerful. On top of that, he has a habit of provoking his enemies with the nastiest taunts before mercilessly overwhelming them with his devastating attacks.
Speaking of destruction, Kid Buu showed how powerful he was inside Dragon Ball when he destroyed the earth in a single attack. On the contrary, despite Naruto's powerful jutsu collection, no one has shown the same level of destruction required to rival Kid Buu's planet-busting power.
