The following list contains spoilers for Naruto and Boruto.
Ninjutsu is the basis of most powers within Naruto. Even high level abilities like Baryon Mode are essentially an extension of that. But there are also powers that fall under other jutsu types, as well as those that don't fit into the three main categories (taijutsu, ninjutsu, and genjutsu) at all. Most of these “outliers” are doujutsu kekkei genkaieye abilities that are the result of inherited genetic mutations, which have become icons of the franchise. Just like Super Saiyan is synonymous with Dragon Ball, Naruto defined by powers such as the Sharingan and the Byakugan.
Kekkei genkai aren't exactly jutsu, they're more like biological conditions. While these doujutsu can usually be turned on and off, they essentially serve as a gateway to performing unique, specialized techniques. With that in mind, let's look at some of the most powerful non-ninjutsu techniques in the series (since shinjutsu is too overpowered, they weren't included in this list, to avoid a list consisting only of them).

The Sharingan
The Sharingan is one of the three major Doujutsu introduced in Narutoand the most explored of them all. It is mostly associated with the Uchiha clan, but not all clan members can unlock it. It comes from Kaguya Otsutsuki's Rinne Sharingan.
Unlocking it enhances the user's perception, allowing them to easily observe and copy other jutsu. It also gives them access to many exclusive genjutsu techniques. The Sharingan can also evolve over time, unlocking more tomoes, and a deep trauma can awaken the Mangekyo Sharingan, a more powerful version of this doujutsu, but it impairs the user's vision over time. Finally, transplanting a Mangekyo Sharingan to another user will awaken the Eternal Mangekyo Sharingan.

The Jougan
Introduced in Boruto: Naruto Next GenerationsJougan is a new doujutsu supposedly connected to the Otsutsuki clan, but somehow Boruto (probably due to his distant Otsutsuki lineage) mysteriously awakened it. Ironically, Boruto later becomes a full Otsutsuki due to Momoshiki's Karma/Kama.
Jougan heightens the user's chakra awareness, allowing them to notice changes in chakra flow and identify chakra signatures and even perceive threats. At first, Boruto is unable to activate it at will, but over time he gains better control over it. Although other Otsutsuki members appear in the story, Boruto is so far the only character who can use this power. Jougan is possibly a shinjutsu, but it has not been officially confirmed as such yet.

The village ghost
The Byakugan is another of the three major Doujutsu derived from the Otsutsuki clan, but it works differently than the Sharingan. It's actually a unique doujutsu in the series, as it doesn't need to be awakened like the others. Byakugan is present from birth, and users only hone their activation and use.
Although it is mostly associated with the Hyuga clan, anyone with Otsutsuki blood can potentially be born with it. Its abilities include near 360º vision and penetration through any object, which also allows them to identify shadow clones.
In the original series, there is no development to the Byakugan, but the movie Naruto: The last one introduced the Tenseigan, which can supposedly only be acquired by an Otsutsuki clan member, by combining the chakra after implanting a Hyuga's Byakugan. Users usually have distinctive white eyes, but Himawari Uzumaki somehow has normal blue eyes, which only turn white when she activates the technique. This is one of the reasons fans believe she will eventually upgrade her Byakugan, despite not being an Otsutsuki.

Rinnegan
IN NarutoThe Rinnegan was the most powerful doujutsu known and one of the three great doujutsus, greatly increasing the power of the user. While Otsutsuki clan members can apparently unlock this technique on their own, humans can only achieve this power if they have the Mangekyo Sharingan and receive Hagoromo's chakra (or receive Indra and Asura's combined chakra). Or at least it has been the case so far, like Boruto: Two Blue Vortex could expand the knowledge of this doujutsu. It can also be transplanted into any person.

Eight gates
The eight gates are not a power in themselves; they are “nodes” in the chakra pathway system. These nodes actually restrict the flow of chakra, preventing people from destroying their bodies. However, through diligent practice, it is possible to learn to unlock at least some of these gates.
Powerful shinobi, such as Might Guy and, allegedly, Rock Lee, can release all gates and use their full powers at the expense of their own bodies. Eight Gates Release Formation is primarily a last resort, but it is also one of the greatest powers that even those without Otsutsuki ancestry can achieve, and should be explored more in the series.

Gel energy
Gelel energy comes from Gelel stones, a concept exclusive to Naruto the Movie: Legend of the Stone of Gelel. It works as an alternative to chakra, and it is said in the movie that the entire deposition of stones can destroy half a continent. Using one of these stones allows the user to channel and manipulate the Gelel energy, increasing their regenerative and destructive powers. It is mostly considered a filler concept since it only appears in one movie.
