One of the most incredible duos that fans got to see Naruto series was the of Pain and the Wife. As at the helm of the Akatsuki, Pain and Konan had an enormous amount of power at their disposal. They didn't move until the time to capture the Nine-Tails came. Pain and Konan personally led the invasion of Konoha, and it was truly an incredibly exciting battle to watch.
Together they wreaked havoc on an entire village, almost wiping it out. Pain and Konan were not only an effective duo but also comrades growing up together in a war-torn country. Together they sought peace for the whole world, no matter how they went about it. Pain and Konan made a brilliant team, and their strength was also absolutely incredible.
Ay and Bee
In the land of lightning, Kumogakure has often given birth to some of the most powerful duos in history. Usually these duos come in the form of Ay and Bee. Known to be the fourth Raikage of the village, Lightning Ay chose Killer Bee as his partner at a very young age. Since then, these two have grown together in terms of power.
Lightning Ay's chakra itself was comparable to that of a tailed beast, and Killer B, being the perfect Jinchuriki of Gyuki, complemented him in ways ninjas couldn't even imagine. Together, they could take down even the most vicious of Akatsuki's members, and that just goes to show how dangerous this duo truly was. It's unfortunate that they never went out as a duo in the story, but regardless, their teamwork proved to be off the charts when they combined their strength against Kisame.
Itachi and Kisame
Akatsuki operated in pairs, and everyone had decent chemistry with each other. It goes without saying that the duo of Itachi and Kisame was extremely special. At first these two barely knew each other, but over time Kisame began to understand Itachi more and vice versa. Kisame's strength was incredible in battle, and even a Kage would struggle in battle against him.
Likewise, Itachi was at an even higher level of strength, and these two even sparred together in their spare time. Working together, they can even take down the most powerful Jinchuriki or destroy an entire country. Kisame and Itachi were one of the deadliest duos that Kishimoto gave to fans in history.

Itachi and Sasuke combined brilliantly in battle, showing each other how far they had taken their skills. With their effort, the shinobi world got rid of the impure world reincarnation for good, and it was a huge contribution in the war.

Hashirama and Tobirama were at the helm of the Senju clan during the Warring States period, and are the ones who lead this powerful group of ninja after their father's fall. Hashirama ended up becoming the leader of the Senju clan, with Tobirama behind him to advise him on all points. Together they took on the Uchiha clan several times, with Tobirama even managing to kill Izuna in battle and Hashirama paving the way for the establishment of Konoha alongside Madara.

Madara Uchiha and Obito form one of the deadliest duos fans have ever seen Naruto series. Madara was the one who saved Obito from certain death in the Third Great Ninja War and then went on to raise him, instilling in him every bit of knowledge he had of jutsu, and starting the plan for the Eye of the Moon. Obito went on to attain great strength over the next few years and even managed to start the Fourth Great Ninja War himself.
