In it Naruto universe, Naruto Uzumaki has come into contact with his fair share of enemies. Some had much worse intentions, while others could be reformed with a little help. Each enemy had their own motivation that led them to their actions, and Naruto often evaluated this and decided whether to help them change their minds.

But some of the characters Naruto chose to spare weren't always the most deserving. These characters would commit some of the most heinous crimeslike wiping out an entire city or performing life-changing experiments on innocent people. Although many of these characters change their ways after being helped by Naruto, many of them did not deserve this outcome.

Kabuto Yakushi
Orochimaru's subordinates
Kabuto Yakushi began his career as one spy and medical ninja who worked under Orochimaru. During this time, Orochimaru conducted many illegal and exploitative experiments on innocent people, and Kabuto Yakushi helped him. During the Fourth Shinobi World War, he also used the Edo Tensei to bring several shinobi back to life, manipulating their bodies to fight the Allied Shinobi Forces.

Nagato
Against Konoha
Nagato, also known as Painlost his parents to Leaf shinobi who accidentally killed them in a conflict. Because of this, Nagato harbored a strong grudge against the city of Konoha and eventually carried out Pain's Assault on Konoha. This resulted in the death of a multitude of shinobi and civilians, and he even destroys a large majority of the city.
However, during this battle, Naruto once again chooses to talk things out with Nagato. Trying to relate to Nagato, he explains that he too has experienced pain and loss, causing Nagato to change his mind and revive those who died during the attack on Konoha. Even if he chooses to reverse his actions, the number of lives Nagato had taken was far too many for Naruto to spare him so easily.

Danzo Shimura
No limits to power
As a powerful shinobi in Hidden Leaf Village, Danzo Shimura was willing to do almost anything to strengthen the town, even if it involved cruel activities. He secretly created Rootan underground organization that encouraged only pure loyalty to the city, and used any means necessary, including murder, to protect the village. He eventually even influenced Itachi Uchiha to perform Uchiha Clan Massacreone of his greatest crimes.

Danzo Shimura was almost more guilty of the Uchiha clan massacre than Itachi Uchiha, manipulating Itachi into doing his bidding. When Danzo Shimura eventually became Hokagehe is confronted by Sasuke and takes his own life to prevent Sasuke from getting more information. Instead of taking this route, it would have made more sense for Naruto or even Sasuke to have eliminated him earlier.

Orochimaru

Orochimaru was originally a child prodigy from Hidden Leaf Village who had ambitions to one day become Hokage. However, he had an interest in immortality and forbidden informationwhich led to his dismissal. On his own, he created the hidden city Otogakureand committed the devastating event known as the Konoha Crush. Not only did he take many lives, but he also often performed illegal scientific experiments on unwilling participants.
For his own personal interests, Orochimaru manipulated and used many people in terrible ways. When Orochimaru took over Sasuke's body, Sasuke is eventually able to escape and seemingly eliminate Orochimaru. But he can return and continues his scientific studies without studying humans. But he never actually atone for their sinsand Naruto lets him continue without much punishment. With the amount of pain he was causing, it would have been better for Naruto to remove him from the world to prevent further destruction.

Obito Uchiha
Leader of the Akatsuki
IN NarutoObito Uchiha committed countless crimes while being the leader and mastermind behind the Akatsuki. One of his greatest contributions is not only Nine-tailed Fox Attack at Konoha, resulting in the death of Naruto's parents, but he was also the one who started it The Fourth World War in Shinobi. Both of these actions caused thousands of deaths.
Despite these atrocities, Naruto chooses to spare him and even says that he understands him and his pain. He tries to remind Obito of his original intentions as a child to become Hokage, and eventually Obito has a change of heart and sacrifices himself while protecting Naruto and Kakashi. While his last action was to protect others, it probably would have been better if he had been eliminated before the Fourth Shinobi World War had occurred.
