Pokemon Legends: ZA players can now catch Mewtwo and acquire both of its Mega Evolution Stones: Mewtwonite X and Mewtwonite Y by completing a special side quest called Project M.
You need to jump online and connect to the Mystery Gift to start the side quest that leads to the Mewtwo encounter, but before you can do that you have to beat Pokemon Legends: ZA and rolling credits. This guide will cover how to start the side quest and how to get

How to get Mewtwo (and Mewtwonite X/Y) in Pokemon Legends ZA
Starting project M
When you have hit Pokemon Legends: ZAgo ahead and open the menu with the X button and go down to Link game. From here you click Mystery Gift, then select Get via internet. Click on Project M, and then the new side quest will be available. You will also instantly get Mewtwo's Mega Evolution Stones (Mewtwonite X and Mewtwonite Y).
The game won't really explain to you where you need to go to actually start Project M, but that's why we're here. You just need to open the map and fast travel to Lysandre Cafe (just outside 
Wild Zone 7).
Enter to enter Lysandre Labs and then enter red elevator doors in front of you and choose B3F. When you enter the main room on this floor, a cutscene will happen. If you decide to release the locks, Mewtwo will appear and be ready for a battle with you.
After defeating it, you can try to catch it in your Poke Ball, but just know that if you miss the catch, the battle will restart, giving you another chance. We managed to catch it with an Ultra Ball after two tries.
Mewtwo will be level 70 and is a Psychic-type Pokémon, making it weak to Bug, Ghost, and Dark-type moves. It will know the following moves: Psychic, Psycho Cut, Amnesia, and Aura Sphere.
What is the difference between Mega Mewtwo X and Mega Mewtwo Y?
Mega Mewtwo X (pictured left) turns into a double Psychic/Fighting Pokemon in Pokemon Legends ZA. Its attack is exceptionally high and is a powerfulnot a competitive game. Mega Mewtwo Y, on the other hand, retains his psychic form, but has really high speed and special attackbut also has low defense, so be careful with this glass cannon.
