All For One, otherwise known as Zen Shigaraki, is the main antagonist of My Hero Academia, and many consider him to be the most powerful villain in history. Thanks to his Quirk, All For One was able to steal other Quirks and use them as his own. The character can also level a city and overpower many of them MHAs strongest heroes, and while he seems unbeatable, there are some quirks that can perfectly counteract his ability.
Many of the quirks that counter All For One belong to Pro Heroes, but some Villain Quirks can also counter them. One of these Quirks can erase All For One, while another can destroy him with a simple touch, and another Quirk can render him powerless for a short time. Ironically, All For One would be happy to steal all these quirks.

Permeation's intangibles counter everything to one's attacks and property theft abilities
Penetration is a very difficult trait to master, but as Mirio Togata showed, it is powerful enough to make someone Pro Hero #1. It allows the user to phase through matter, making them essentially intangible, and depending on the situation, the user can choose to have this apply to their entire body or just specific parts. When phased through solid objects, the user can undo Permeation and launch themselves at high speed to deliver hard attacks.
Thanks to Permeation's intangibles, All For One's attacks would be useless as they would simply phase through the user's body. Even shockwaves and energy-based attacks would be ineffective. All For One wouldn't even be able to steal Permeation since his hands wouldn't be able to physically touch the user. At that point, the user only needs to wear the All For One with a barrage of high-speed punches.

Brainwashing would bypass all of one's physical abilities via mind control
Brainwashing is the kind of Quirk that would normally be associated with Villains, and considering how much All For One likes to talk, it's surprising he didn't try to steal it. The user can force others to obey their every command through a form of mind control. Brainwashing can take control of multiple people, but it must be activated one person at a time.
Brainwashing only works if the target responds verbally to the user, but it also requires the user to willingly activate it – otherwise they would never be able to talk to anyone. If All For One responded to Brainwashing, he would immediately feel dazed and slightly confused. The user could order All For One to stop moving and allow himself to be captured. As long as no one hit All For One hard enough to break the mind control, it could stop him.

Rewind could erase one and all his quirks from existence
Rewind is the result of an extremely rare mutation, and while it has incredible healing powers, it is also one of the most dangerous quirks of My Hero Academia. The user can turn another living creature's body back to a previous state. This means that the user can deal with severed limbs and serious injuries, but only if enough power is stored in the horn.
What makes Rewind so dangerous is the fact that the user can turn someone back to a point where they were never born, effectively erasing them from existence. All For One's immense power comes from all the quirks he has stored, and Rewind was able to restore his body to a point where he never had them. Of course, it can also be used to delete him. All For One used a version of Rewind on himself during the Final War, which ended up erasing his original body, so it definitely works on him.

Overhaul can destroy everything for one's body in a split second
Overhaul may not have awakened during the series, but it's still one of the few God-tier Quirks in the series My Hero Academia. The user basically has complete control over matter, as they can pick apart any living or non-living thing with their hands and then reassemble them as they wish. The only real downside is that Overhaul becomes useless if the user somehow loses both hands.
By touching the ground, Overhaul can change the surrounding terrain to the user's advantage. If All For One used ranged quirks from the air, Overhaul could create defensive structures durable enough to withstand the attacks. In a melee, no amount of stolen durability and healing Quirks could save All For One from Overhaul. If the user simply grazed All For One's body for even a second, the Villain's body would be blown apart.

Compression can turn anything into a harmless marble
Compress is a very useful Quirk if someone needs to move or steal things, but it can also give someone a guaranteed win during a fight. The user has the ability to shrink anything within a spherical area into a small marble. The conversion can be canceled at any time if the user snaps their fingers, and there seems to be no limit to the number of objects that can be compressed at once.
When Compress is used on a person, the entire body can be trapped in the marble. This is how the League of Villains kidnapped Bakugo. Since the user is the only person who can undo the transformation, even someone as strong as All For One would not be able to break free. Compress can also target specific areas, meaning it can permanently sever limbs or splinter someone. The user would have to get close to All For One, but they could hit him instantly if they turned him into a harmless bullet.

One for all stopped all for one more than once
One For All is the complete opposite of All For One and his Quirk stealing power, and it has beaten him more than once, proving that it completely counters him. Basically, One For All gives the user superhuman strength, speed, durability, stamina and reflexes. With enough mastery, the user can also tap into the quirks of previous users. As a result, they can sense danger, create black whips, float, store kinetic energy, and produce smoke screens.
Even with all his power, All For One was beaten and severely injured by prime All Might, who could only use One For All's basic abilities. All For One was badly beaten a second time with a direct hit from One For All's remains, proving that his durability is no match for it. At full power, One For All could take down All For One with a single blow to the chest or head.

New order can technically destroy everyone from within
All For One said that Star and Stripe was one of the few Pro Heroes he was worried about because she had an insanely powerful quirk. If Tomura wasn't dealing with an identity crisis during their fight, the New Order would have destroyed him. All For One is fully aware of who he is, meaning the New Order's reality-altering power would take him down pretty quickly.
While New Order is active, the user can manipulate and bestow new properties on other living or non-living things around them by applying new rules to them. The user must physically touch the object and call out its name. If All For One was touched, the New Order could force all the stolen Quirks inside his body to rebel until they destroy him from the inside. New Order was also able to set a rule that weakened All For One's body to death, leaving him too powerless to fight back. At that point, anyone could beat him.

Erasure should be able to undo all of one's quirks
Erasure is a simple but effective Quirk. In fact, it is easily one of the My Hero Academias strongest Pro Hero Quirks, which is why Tomura tried to destroy it several times. Erasure has the power to nullify other quirks as long as the target's physical body is visible to the user. Multiple individuals can have their quirks temporarily erased at the same time, but erasure will be disabled if the user blinks or if the target hides behind something.
Erasure would remove All For One's ability to steal Quirks, meaning he wouldn't be able to take Erasure. Since All For One can only access his stolen powers through his own Quirk, he wouldn't be able to use any of them either. By removing all of his quirks, All For One would be a regular human, meaning any professional hero or villain could take him down at that point.
