A grand plan for the world
Sephiroth in original Final Fantasy 7 wanted to take back the planet because he felt it was his to claim. IN Final Fantasy 7 Rebirththe second remake of the trilogy, it exists as a sequel in the multiverse. So now this time Sephiroth feels compelled to not only be the ruler of a planet, but the sole judge of an entire universe.
Since the final part isn't out yet, his exact plans are still a bit vague, but overall, Sephiroth isn't wrong to want to unite worlds or save the planet from those who suck it dry. His target of mass executions is where things go awry.
Lilith
Grace in the Devil
Lilith is the big bad guy Diablo 4and unlike the more masochistic, typical demons who Diablo series became known for in sequels and expansions, Lilith took a different approach to her evil ways. She acted as a holy mother to the people and offered them a choice to feel worthy.
By yielding to her rule, they would no longer feel pain or misery in their simple lives. On paper it sounded good, and it probably benefited some villages she took over, but she kind of lost the point of it all towards the end when it became more of a blood sacrifice.
The institute

Fallout 4 doesn't really have an overarching villain, and instead has an organization centered around the greater Boston area called The Institute. They sought to claim all the knowledge and technology for themselves, and they gained a major asset with the recovery of Shaun, the player's child.
After being kidnapped in the middle of the freezer, Shaun grows up faster than his parents due to the difference in cryosleep and thus becomes a leader within The Institute. Whether it's Shaun or The Institute, they're technically both villains in the game because of the way they oppress surface humans, and because their quest for knowledge and power for “everyone” would only benefit the underground.
Higgs Monaghan

Higgs is the returning villain Death Stranding 2: On the Beachwho looks like and is voiced by Troy Baker. Higgs returns on a revenge mission as he was stuck on a beach and went mental during his stay there. As a message to Sam and the rest of his team, Higgs warns against the idea of reconnecting everyone because it lets someone dangerous like him in, who is hell-bent on destruction.

Players take on the role of Ajay, someone who returns home to his country to spread his mother's ashes. Once there, he meets Pagan Min, who welcomes him with open hospitality and excuses himself during their meeting for only a few minutes.
If players wait for him to return, they will end up showing how cool of a guy Pagan Min is to those who follow his lead. If players go against his wishes, the game will continue, but even after blowing up bases, it takes a long time for Pagan Min to show any kind of true enmity, as he just wants order to prevail, making it seem like Ajay is the villain.

Forbidden is an Isekai in which Frey, an ordinary woman who has made it in New York City, is transported to a fantasy world. In a desolate wasteland, the people are oppressed by female magicians known as The Tantas, who seem to be the very definition of evil.
But the further players get, the more things will start to seem strange, like Tantas are out of their minds. Eons ago, they sealed away a more powerful threat, Susurrus, which in turn caused them to go crazy. Still, Tantas cruelty doesn't compare to what Susurrus would have done had he remained free, so it's kind of like getting the lesser of two evils.
Eredin
Kill one to save millions
The titular Wild Hunt of The Witcher 3: Wild Hunt led by Eredin. The Wild Hunt comes from another world, which is about to be destroyed. Apparently, only Ciri can save millions of people, and as their chosen warrior, Eredin will do anything to save his world from annihilation. It's a typical moral of a story.
Would you sacrifice a life, even if it was someone you loved, to save dozens, thousands, or millions of others? It sounds like a simple answer, but when Geralt has to face the thought of sacrificing Ciri, whom he raised as a daughter, he cannot in good conscience let Eredin win. It's more complicated than that since Eredin's people would then all invade Geralt's world, but it's still a noble task for Eredin.

Xenoblade Chronicles X is like the reverse action of The Witcher 3: Wild Hunt because humans are the invaders. They land on a new planet, Mira, which they don't know contains intelligent life. So while trying to establish links around the area to bring order to New LA, humanity is attacked by a multi-species alien race, much like The Covenant in Halo.

Assassin's Creed Shadows begins with Naoe having her ninja homeland destroyed by masked men. Growing up, she assumed that Lord Nobunaga was behind it all, so she hatched a plot to overthrow his rule. Once she gets close, Naoe is helped by Akechi Mitsuhide.
Mitsuhide gives Naoe everything she needs to succeed, but it was all a plot to take over, revealing that he was actually the masked leader behind Naoe's village, which was burning all the time. Mitsuhide believed that Japan fell because of Nobunaga's rule, which was not untrue. Although it was clearly wrong to wipe out Naoe's village and stage a coup d'état, perhaps Mitsuhide could have ruled more benevolently given the chance.

Scarlet Nexus takes place in a post-apocalypse where humanity remains largely safe in a city, while soldiers are tasked with keeping the peace by patrolling the area for monsters. The story is split into two playable campaigns between Yuito and Kasane, all working toward the same goal of stopping their old commander, Karen. Karen causes more anomalies to appear as he tries to harness lost technology to go back in time.
He wants to save a woman named Alice, whom he blames himself for letting die. Although a noble goal that could fix things, along with how he revealed a dark truth about the government, his actions also caused ripples in space and time to appear, dooming countless others. In the end, Karen is actually a villain who makes the right call.
