Without them, the Council's refusal to act on critical issues would leave each species of the universe that is distorted to defend itself separately, making it even easier for the harvests to wipe out the entire civilizations. To make things worse and more annoying, the fate of the Council rests in Shepard's hands already in the very first game despite the Council's passivity.
The life of the companion would be uninterrupted

Mass Effect 2: A death sentence without shepard

But without shepard's leadership, the events in Mass Effect 2 would take a drastically different course, and the galaxy would be left vulnerable in ways that are difficult to understand.
Cerberus remains indefinite
Without shepard to oppose them, the Cerberus organization may have gained significant influence. The illusive man, who lacks Shepard as his top operative, may have used for more extreme and unethical methods, further cementing of Cerberu's power without any moral counterbalance. The illusive man could have manipulated galactic events uncontrolled, which can potentially turn humanity into a dominant but ethically compromised force. If humanity was indoctrinated by Reaper Tech (with which Tim already crushed), Cerberus would have ended up as an extension of reapers itself.
Loss of more companions
Without Shepard's leadership, the various and often fleeting squadmates of Mass Effect 2 would probably fight to unite under a common thing. In addition, the loyalty missions that define much of Mass Effect 2Storytelling would drastically take different turns or may not happen at all. Shepard is not only the glue that keeps Normandy's crew together, they are the driving force behind loyalty and personal growth for each troop member. Without Shepard, characters like Jack, Zaeed or even Garrus may be lost to their own Vendettas, while others like Thane or Samara may never find the redemption they are looking for. Miranda and Jacob, both Cerberus operatives, would probably remain cogs in the illusive man's machine rather than develop their own beliefs.
The failure of the suicide mission

Each major civilization creeps for survival, but the collaboration is inadequate when old nails and political divisions threaten all chances of unit. Shepard is the force that unites these crackled fractions and forging alliances that would otherwise be impossible. But without shepard collecting the galaxy, hope goes narrow. The fate of war and the future of galactic civilization would take a much darker turn.
The Krogan issue remains unanswered
An important plot point that stands out as a sore underbelly throughout the trilogy is one of the Krogan genopage. IN Mass Effect 3Shepard has the task of yet another big decision: to deliver cure or deceive the Krogan into a quick discovery placebo. But without Shepard, this decision may not have been at the forefront. Genophage cure would probably never be considered, judging the pub to a slow extinction if they even survived the Reaper threat.
No shepard results in the end of organic life
Although the end of Mass Effect 3 remains a warmly discussed finale, the end of Mass effect Trilogy without shepard is simply unthinkable. Without Shepard, which unites the galaxy in a collective war effort, the harvests would probably wipe out civilization. The council that dismissed warnings that originate from the first game would have been omen to spell the beginning of the end. Shepard is the only figure with enough credibility and influence to gather Systems Alliance, Turians, Krogan, Quarians and even Geth to a single coalition. Without them, these fractions would probably remain divided, which weakens the galaxy's chances of survival. When someone took the threat seriously, it would be completely too late. There would be no Normandy crew to gather allies, no great driving force to unite the species, and certainly no degrees to even try to stop the extermination cycle.
